Well based on her talks with Reimu and/or Marisa it sounds like Flandre has enough sanity within that pretty little head of hers to know how truly dangerous her power are. When you compare their dialog (spelling?) it seems like Remilia is more crazed than her sister.

This is a really disturbing picture.
And about the Flandre issue, from what I picked up, she was locked in the basement due to her awesome power. That's all I know.
